My first guess would be file permissions. For example, you might be able
to see the name of a file but not have execute permission, and some apps
could simply be hiding anything you don't have permissions set on.
Whatever it is that shows up under one but not the other, check and
compare file permissions to applications that do show up correctly. Be
sure to check directory permissions as well, all the way back to "/" if
needed.
