Short answer:  they follow the Filesystem Hierarchy Standard
(http://www.pathname.com/fhs/) and/or the Linux Standards Base
(http://www.linux-foundation.org/en/LSB).  Major Linux distributors
follow these standards, though interpretation of the standards is
sometimes different.
