FAT partitions are generally mounted as root.  Since FAT does not have 
provisions for UNIX-style file permissions all files are treated as owned by 
root and having root's default permissions mask.

Other users can't run root's files.

You can take a look at the WINE documentation (http://www.winehq.org AFAIR) 
which has a pretty good discussion of the problems with trying to use FAT as 
a real filesystem and some of the workarounds that are available to you.

Folks who are able to run SO on FAT are probably doing so as root.

You could always just mkfs that FAT partition and then re-install SO there.  
You'll feel better if you do!
