I'd confirm that things behave in the one monitor situation, so that you
know where to start your troubleshooting efforts (e.g. the
focus/bring-to-front problem).

For firefox, you might try

firefox --display=:2 -remote "xfeDoCommand(openBrowser)"

For the 3ddeskd, it's obvious that the answer is get a dual-core dual
opteron workstation, maxed out ram, with a video card with obscene
amounts of memory, ... :)

For the desktop switch, I'd try setting the second display as the only
display and make sure things are working appropriately.  For grins, I'd
also try switching which had the primary display role and which had the
secondary display role and see if the behavior is consistent.
