I've seen similar problems with bad termination. Are each of the arrays 
on their own channel? If so, each needs termination, often a built in 
feature of array hardware (enabled with a jumper). If they share a 
channel, only 1 will be terminated. I've also seen similar problems when 
a cable was not seated fully.
