Take a look at Debian's packaging standards.  They address this stuff 
very well.

They have the most organized distribution (by far) than any other when 
it comes to "proper" locations of files.  They may not put them where 
you "like" them, but they ALWAYS follow a standard... or a bug is filed 
against the package.

It's all in their developer docs.  Check 'em out.
